During a training exercise, the JMSDF helicopter "Jigabachi AV" began to run amok. The pilot is unconscious, and the autonomous AI is refusing external control. Unmanned helicopters gather one after another as if being summoned. Meanwhile, Gouda, the Deputy Secretary of the Cabinet Intelligence Agency's Strategic Influence Research Council, appears to take command of the deployed Section 9.

While off-duty, Togusa shoots a suspect to save a victim caught up in an incident. However, he is dragged into court due to the aggressive tactics of lawyer Ueda. Suspecting something unusual in Ueda's excessive methods, Kusanagi uncovers Gouda's involvement behind the scenes. Cornered and already standing at the final witness stand, Togusa takes a certain action in exchange for his resignation.

While acting as an instructor for the Section 9 recruitment exam, Kusanagi finds herself wandering into an unfamiliar place, where she encounters two child-like cyborg bodies and an elderly woman. The elderly woman disappears, promising to talk about the cyborg bodies the next time. Section 9 members become suspicious when Kusanagi vanishes during the recruitment exam.

As the situation deteriorated, the mercenaries began to look for an opportunity to surrender. Amidst this, Saito learns that the enemy's special forces are secretly transporting a nuclear weapon. Seeing it as a means to turn the tide, he plans to seize the nuclear device.

Tachikoma, skipping its maintenance, starts its own investigation into the Individual Eleven. Batou feels uneasy watching this behavior. Meanwhile, an explosion occurs at an artificial intelligence research lab. At the explosion site, there is no trace of the one person who should have been there, Professor Arisuda. As Tachikoma delves into the analysis, it is gripped by a sense of deja vu.

Section 9, while tracing Kuse's footsteps, noticed his military background in the Self-Defense Forces. As their investigation progressed, they discovered that his former unit had been involved in an incident that the government had been concealing. The time is 2024, and the stage is a small country embroiled in a civil war, to which the Self-Defense Forces were dispatched by request of the UN.

Due to circumstances, they began to act together and, despite their initial conflicts, gradually started to bridge the gap between them. However, the boy suddenly disappeared; he had gone alone to negotiate with the mafia.

Recently, she has noticed a man with a large body and a distinctive artificial eye, someone unusual for this town, and she becomes increasingly curious about him. Finally, the promised day arrives, and the girl heads to the church where they are to meet.

Amid heightened attention on the actions of the refugees, Dejima finally declared itself an autonomous region. To suppress Kuse, who is likely pulling the strings from behind the scenes, Section 9 heads to Dejima. Through hacking, they pinpoint Kuse's location and swiftly move in, only to be ambushed by armed refugees who seem to have been waiting for them.

To stop the deal, Section 9 heads to the site.

A nuclear bomb is discovered in Fukuoka. Amid suspicions that it was planted by refugees, residents begin to evacuate. Aramaki suspects the involvement of the Internal Agency, but the situation shifts towards deploying the Self-Defense Forces to Dejima. As a last resort, Batou faces off against Gouda in a direct confrontation. Overlooking an empty city, they clash with their thoughts.

Meanwhile, Aramaki, who had rescued the imprisoned Kayabuki, attempts to employ political measures to thwart the actions of the American empire.

Will it turn everything to ashes, will Aramaki's plan succeed, or will Gouda's ambitions be realized?
